The word is used, at least in Marathi, in the sense of 'conspiracy, plot.'  Its origin probably lies in the .sa.d gu.nas or .saa.dgu.nya (sandhi vigraha etc.) of the Artha-;saastra tradition. 

The constitution of the word is clearly Sanskritic. It should not surprise us if some words and meanings not attested in the surviving Sanskrit literature survive in the modern Indian languages that descended from Sanskrit or borrowed vocabulary from Sanskrit.

I have heard this word 'षड्यन्त्र’ in the above sense often in the Mahabharata Hindi Serial of the yester-years.

In Tamil they use the word 'chadi tiTTam' for a plot/conspiracy சதி திட்ட்ம்.

The explanation given by Shri Nityanand Misra makes better sense than the one I surmised. The Hindi-Marathi use of the word in the sense 'conspiracy, plot' is more likely to have come from the Tantric use.

The act(s) done against ShaDguNa sampatti may be called as ShaDyantra. The name of the ShaDguNa sampattis may vary in different shaastras. Some times ShaDguNas are aishvarya, viirya, yashas, shrii, j~naana, vairaagya. In Rasaayana Shastra its the act against Shadruchis. But common usage is with respect to Raajya Shastra, where a cunning act is done against other person, property, position etc., Those acts may be classified as 6 basic types under a common name Shadyantra. As per my suspect this word is from Arthaveda, a lost upaveda of Atharva.

Dear Scholars!

We find in Valmiki Ramayana, we find Kabandha telling Rama to approach
SugrIva for seeking help in locating SItA. There the following is found;

राम षड्युक्तयो लोके याभिः
सत्त्वं विमृश्यते ।। 3.72.8 ।।
परिमृष्टो दशान्तेन
दशाभागेन सेव्यते।
दशाभागगतो हीनस्त्वं हि राम
सलक्ष्मणः।

अत्रत्य भाष्यमपि अवधेयं
भवति ।
हे राम! लोके षड्युक्तयः
सन्ति । युक्तयः उपायाः ।
ते च
सन्धिविग्रहयानासनद्वैधीभावसमाश्रयाः
।
याभिर्युक्तिभिः सत्त्वं
राज्ञां कृत्यं विमृश्यते
ताः सन्तीति ।

षड्यु्क्तय एव
षड्यन्त्रत्मवभजन् वेति
विमृश्यम् ।
सकारात्मकात् नकारात्मकतां
त नीयन्ते वेत्यपि ।
