Dear Francisco,
How is the "maternal genetic effect" different from the direct additive (genetic) effect? Could you write these effects in equations so that I understand exactly what they are?
I'm guessing that the maternal genetic effect includes the additive and non-additive parts of the genetic effect. If so, there would be confusion with the additive genetic effect because they try to explain (in part) the same thing. Furthermore, if I understand correctly, it would also clash with the "permanent maternal environment" effect, since this gather all maternal effects, genetic or not.
If you have a true pedigree, it is best to use an animal model
for the additive genetic effect. You can add a "random" effect of
"mum" to account for the permanent environmental effect (and the
non additive genetic effect). But I don't see how to separate
those from an additional "maternal genetic effect". At most, you
could eventually include a dominance term using the `generic`
component.
Please explain in more detail what these effects are, and then we can look at how to model them.
