Hi Dion,

I discovered this bug a few weeks ago myself. It will be included in
the next release, but that won't appear for perhaps another few weeks.
In the meantime, you can edit the function before you run it, as
follows. There is a line in the function that says

if (!is.null(exclude.reg)) res.all <- res.all[, -exclude.reg, with=FALSE]

You can change it to:
if (!is.null(exclude.reg)) {
res.all <- res.all[, -exclude.reg, with=FALSE]
regions <- setdiff(regions, exclude.reg)
kNumVertices <- kNumVertices - length(exclude.reg)
}

If you still see an error, then you may need to change the 2nd line to:
res.all <- res.all[, !exclude.reg, with=FALSE]

Please try the substituted code and let me know if it works.

P.S. In the code where you use "lapply" to "assign" variables, you can
wrap the entire thing in the "invisible()" function so it doesn't
print to the console.

Hi Dion,

I'm not sure whether this correctly addresses and helps with your inquiry, but I wanted to share an idea.  I needed to exclude regions as well and took a different approach which ran without any issues.

First, I excluded the regions from the data.frame that contained the regions' time courses (rs-fMRI) and created a correlation matrix from that:


roiTC <- subset(roiTC, select = -c(V1, V2, V3, V4, V5, V6, V7))

roiCM <- cor(roiTC) 


Second, I customized the atlas I am using:

destrieux.scgm.edit <- destrieux.scgm[order(destrieux.scgm$index),]

destrieux.scgm.edit <- destrieux.scgm.edit[-c(1, 2, 3, 4, 5, 6), ]

atlas <- 'destrieux.scgm.edit'

Thanks Philipp. That is indeed an approach that should work without issue.

In the next version it shouldn't be necessary, but for anyone planning
on excluding regions from the start, Philipp's suggestion is
appropriate.
