I've tried different POS numbers for the boxes to try to emphasis on
the boxes, I still don't see any differences it makes.

Do you have an example level / solution showing the advantage of doing
the emphasis on the boxes ?

The feature "emphasis on boxes" will not make optimizer's result
better; (compared to the result of random mode given enough time)
It only make the optimzer reach that result quicker, if you actually
known some boxes deserve more care.
This feature is desiged for that who like to optimze the answer
"interactivly".

In random mode, set to "Better Push", set "Level of reorganize box
moves" to 2, set "Number of boxes to consider" to 4, set "Emphasized
