If you open up Quicksilver's 'Preferences' and go to the 'Catalog' pane, that shows you everything that Quicksilver searches.

The Safari bookmarks will be under the 'Plugins' tab. If you disable it there, you will not see all your bookmarks when you search using Quicksilver.

Whenever you do want to see your bookmarks, you can just search for Safari, then press → (forward arrow)


(Note: This is all assuming you have the Safari plugin installed - see the 'Plugins' preference pane)
