I just tried this, and it looks like Keynote 'eats' all keyboard shortcuts when it is open.
I did manage to get things to work if you go into Keynote > Preferences > Slideshow and ticked 'Allow Exposé, Dashboard and others to use screen.

This was exactly what I was looking for, thanks! Not sure how I overlooked it. I'm assigning hotkeys to click on hyperlinks within the presentation to jump drill down to various slides. Now I won't have to fumble around anymore.
