Hi my question is about SNP calling and I guess is more general than in the context of Bis-SNP.
When you call your SNP over different sample, each of the SNP can have 3 state:

- Present
- Absent
- Unclear
Usually the SNP call are not making any distinction between: Absent and Unclear ..
How should I manage this issue ?
