You can use Savvy at http://www.bioinformatics.org. It generates plasmid
map in scalable vector graphics format. The SVG file is completley
compatible with Adobe illustrator.

You may want to have a look at pDRAW32, which can make plasmid maps based on
sequence, and/or PlasmidPlotter, which is sequence independent (you supply
the coordinates and data)
