Does anybody know how to extract protein from agarose? I want to use the extracted proteins to do further iTRAQ experiment.

You can use agarase (commercially available) or electrophoresis into a
dialysis membrane or to derivatized paper (DEAE, e.g.). I would guess
even the old "freeze and squeeze" might work.
