The Faculty of Medicine promotes scientific research of a high standard and is responsible for providing research-based undergraduate and postgraduate education in medicine, dentistry, psychology and logopedics, as well as for the English-language Master's Programme in Translational Medicine. In addition to its teaching and research activities, the Faculty serves as a significant expert organisation in the healthcare sector and contributes to the discourse on ethics in the field. In terms of research, the Faculty aims for a place among the best medical faculties in the world, while consolidating and strengthening its status as a top-level institution of medical education.

Together with the Helsinki University Hospital (HUS) and the Helsinki Institute of Life Sciences (HiLIFE), the Faculty of Medicine, University of Helsinki, constitutes the Academic Medical Center Helsinki (AMCH). This medical center has been very successful in international comparisons, ranking among the top 10 medical campuses in Europe and among the top 50 globally.

The Frkkil Lab, Research Program in Systems Oncology, is looking for an ambitious

COMPUTATIONAL BIOLOGIST PhD STUDENT

interested in an in-depth analysis of the tumor microenvironment in clinical patient samples to develop of more efficient treatment modalities for ovarian cancer for an Innovative Single-Cell Spatial Proteomic Platform in Cancer.

The goal of PhD is to implement and develop methods to analyze cutting-edge tissue based, multiplexed immunofluorescence (tCycIF; www.cycif.org) data, and integrate and interpret these data with clinical variables and other data modalities such as single-cell RNA sequencing and bulk RNA sequencing deconvolution. A high priority will be put on identifying novel cell subtypes and functional states, understanding the cellular responses to standard of care and immunotherapies, and identifying new targets for immunotherapies.

The overall goal is to uncover the major immune regulatory cell types and pathways that contribute to immune regulation in ovarian cancer, with high prospects of leading to major scientific breakthroughs and successful translation of the findings into novel clinical trials.

Responsibilities

The successful candidate will be expected to work on independent projects, and also collaborate and contribute to the common activities in the Frkkil Lab and in the research program. The candidate is expected to produce written reports and documentation of analysis methods and results, and present them in internal meetings as well as in national and international conferences. The PhD student will contribute to the writing and publishing of scientific papers.

Schedule is full time, and the hours of this position will vary to meet deadlines in order to achieve project goals in a timely fashion. This position has no teaching or administrative duties.

Qualifications

The successful candidate must have a Master's degree and be highly motivated to finish a PhD in approximately 4 years. The applicant should be proficient in R/Matlab/Python, biostatistics/bioinformatics, and preferably have prior experience in Image processing and analysis, RNA sequencing and/or single cell data analysis. Basic knowledge and interest on cancer biology, and immunology are necessary. The candidate should have excellent written and spoken English skills.

What we offer

The candidate will learn to implement cutting-edge image-analysis platforms, analyze multiplexed single-cell spatial proteomic data, and interpret the results in clinical cancer samples.

The student will be immersed in the rich interdisciplinary culture of the research program. We offer excellent training and coaching towards an ambitious career, with prospects to publishing a minimum of three scientific papers, and a highly ranked, internationally esteemed PhD. Our mentality is to maintain a highly collaborative and enthusiastic atmosphere in the Lab, and exploit rich international scientific networks. A monthly salary and benefits according to the Helsinki University standards will be applied during the PhD. The contract of employment includes a probationary period of 6 months.
