Phisical location of MQTLs

Dear support team.

I need assistance on the physical location of the meta-QTLs (MQTLs) using the genome version.

Actually I feel like I am using an out-date anchor file (Am working on maize, so used directly the physical file of the test data). I managed to convert the AGPv2 to AGPv4 using gramene assembly converter but am still using the same functional annotation and anchors files.

So, am having discrepancies between the physical positions of the markers flanking the MQTLs on the maizeGDB and that reported by the software which makes it difficult to know the actual physical coordinates of the MQTLs.

Dear Arfang,

 

The genome version of the anchor file and the physical map must be the same, else you can have this kind of discrepancies. So you need to convert the positions of the v2 anchors to v4.
