Thank you so much for the clarification. One more thing i wanna ask is: In case metaQTLs explaining fractions (95% and 5% as you said), the output picture we get in which individual qtls are showing traces of colours from the adjacent metaQTLs (capture1 attached). Do this effect our analysis. How to overcome this problem? (we tried removing some of the minor qtls but it didn't solved this issue).

The first part of the table show MetaQTLs positions on the chromosome, with confidence interval (the CI is positioned regarding the position ‘p’ of the metaQTL at p-CI/2 to p+CI/2.
The second part of the file shows how the former QTLs ‘explains’ the metaQTLs. Some QTLs will explain the metaQTLs for 100% but for others QTLs it will explain one metaQTLs at 95%, and another one at 5%, it is often the case for QTLs with large CI.

I am doing meta qtl analysis using biomercator V4, though i have reached the meta analysis step, i am getting difficulty regarding interpretation of the table i get (capture1). Can you please help me with this table how to interpret it. It will be a great help.
