Dear support team.Am running a meta-analysis on several traits on maize but on the first step of the meta-analysis I have equal values for all the models and they are as high as 39.

When a meta-analysis is ran, BioMercator (metaQTL algorithm) test all the possible cluster number from 1 to kmax but also the case kmax = number of QTLs
So my guess is that you have 39 QTLs on your chromosome with little CI, in that case metaQTL is not able to find a good clustering and the number of metaQTLs is equal to the number of former QTLs
About the genome version does the chromosomes in your genetic maps has the same name as in the gff file ?
About the analysis that give differnt results each time, I have no idea, can you give more details on what is different ? the number of metaQTLs ? Between if can send me yours maps I can have a look
