I am wondering if there is a package to perform a search on a list of probe IDs through R software, for example such as the Bioconductor BiomaRt?

Hi Hossein,
We use MyGene.info services for ID conversion. There is an R package available via Bioconductor called MyGene.R which pretty much allows you to do batch id conversion and annotation. You can find out more about this package here: https://www.biostars.org/p/120691/
If you look at the 'Try live API' page from MyGene.info, you will see "204639_at" (an affymetrics probeset id) as a query example. best wishes, ginger
