The beginning of each level starts with a small portion of the map shown, while more is revealed as the characters walk around. The objective for the game is to find the Bohrok in the current level and defeat them all thus collecting their krana. The player is granted one Toa, one Turaga and five Matoran in each level and must use them to fight against the Bohrok. The player also can use various mask powers, tools, and other special powers to help do this. Controlling soldiers requires the player to click on an individual and select a spot of the map to travel to. Once a character occupies the same space as a Bohrok, the two immediately battle. The game ends if all seven combatants are killed in battle. Once all enemies are defeated, the level ends.

The Battle of Bara Magna was a battle that took place between Mata Nui; with the Toa, Glatorian, Agori, Matoran, and Order of Mata Nui members, and Makuta Teridax; with his army of Rahkshi, Skakdi, and Skrall.

As the Matoran Universe landed on Bara Magna, Teridax issued an order for his armies to be mobilized and moved to the Southern Island Chain. By this stage, the Makuta had confronted Mata Nui and offered him a position as his assistant. He tried to tempt him with the promise of invasion and conquering entire worlds but Mata Nui refused, claiming his actions were immoral. Teridax anticipated this and began to fight Mata Nui.
Meanwhile, a young Glatorian named Gresh stumbled across a hatch in one of the feet of the Matoran Universe. He opened it in hopes of damaging Teridax from the interior only to accidentally allow the Rahkshi and Skakdi armies to emerge onto Bara Magna and attack the inhabitants. The Skakdi and Rahkshi declared war on the Glatorian and Agori, after being allied by the delocalized Skrall, and a battle broke out. However, armies of Toa, Matoran, and Order of Mata Nui members also emerged from the Robot to stop the Skrall and Rahkshi.

Development of The Legend of Mata Nui began in early 2000 and lasted until October 2001, when the game was suddenly canceled two months away from its planned December release. According to the game's development team, it was around 90% complete at the time of its cancellation, with most of the unfinished elements being in the game's climax; a planned final battle with Makuta was never developed. The game's cancellation led to the planned story content being revealed through other mediums as well as the gradual demise of Saffire. Heavily promoted by Lego in anticipation of its upcoming release, The Legend of Mata Nui became widely sought-after by Bionicle fans in the wake of its cancellation. In 2018, two developmental builds of the game were leaked online. YouTube community The Beaverhouse went on to found Litestone Studios, an independent video game development studio, with the goal of completing the game with support for modern computers. Version 1.0 of the updated game, Bionicle: The Legend of Mata Nui Rebuilt, was released on August 10, 2019.

Liam Robertson of Did You Know Gaming? noted the game's structure to be similar to that of The Legend of Zelda games Ocarina of Time and Majora's Mask; like in those games, the player finds items that enable them to explore new areas of each level. Additionally, The Legend of Mata Nui makes prominent use of a grappling hook, which is a staple item in The Legend of Zelda series.[4] Among the items that can be collected in the game are Kanohi, masks which allow the Toa to access abilities like shielding, levitation, mind control, telekinesis, and water breathing. Kanohi can be switched between on command by the player and are passed on the next Toa upon the completion of the previous one's area, which allows the player to retain all of the abilities they have gained as the game progresses. Each Toa also has unique abilities that the other Toa lack; for example, Tahu, the Toa of fire, can surf on lava, while Lewa, the Toa of air, can swing on vines. After collecting enough Kanohi and completing enough tasks, the player is tasked with defeating an elemental monster.[4] The only portion of the game where the Toa's Kanohi powers are unavailable is during the battles with the elemental monsters, during which they are disabled.[1]

According to members of the development team, The Legend of Mata Nui was around 90% complete at the time it was canceled.[1][3] Although the game's levels were "mostly finalized", the final area of the game, Makuta's lair, was unfinished; as of the game's final build, the player faces platforming segments based on each of the Toa's elements, but a final battle with Makuta is absent.[4] The names of the elemental monsters had also not been decided on, with only the first one, the earth elemental Vatuka-Nui, having a name.[1] According to Farshtey, the game was also intended to include a battle with the shadow Toa,[18] dark counterparts of the Toa created by Makuta who would ultimately be defeated by the Toa.[19]

In the years following its cancellation, the game became of interest to Bionicle fans in part due to its strong marketing campaign; Grenscer described The Legend of Mata Nui as being "something of a holy grail" for the Bionicle fan community.[3] Of particular importance was its potential inclusion of the Toa's climactic battle with the Makuta, which lacked representation in the official Bionicle canon. Several developments were made in the 2000s towards discovering the game, aided in part by the development team having created copies of the game before they left. In 2004, an owner of one of these discs, an anonymous user on Mask of Destiny going by the name "Deep Brick", posted images of the game's first level to the site. Deep Brick later released footage from the game in 2010, but interest in the topic waned following the cancellation of the Bionicle line in 2010.[3]

As Kiina was about to be defeated by a Rahkshi, Ackar cut its' head off, and discovered that the Rahkshi were simply automatons operated by slugs. As Gresh planned to enter the Matoran Universe, Tahu emerged from the hatch, followed by Takanuva, who changed his armor color for camouflage. Mistaking the two for foes, Gresh attacked the Toa with a tornado, angering Takanuva, who blinded him with Light. As Takanuva prepared to finish Gresh off, the Glatorian cried out he was an enemy of Makuta and thought that they were part of his forces. Tahu then helped him up and told him to stay on Bara Magna and help them defeat the Rahkshi and Skakdi. Gresh agreed and went to battle Teridax's forces with the Toa. The three were followed by a group of additional Toa that emerged from the hatch to aid in the battle.

On the ground, the Rahkshi and Skakdi were attacking the Glatorian, managing to kill some. Teridax showed Mata Nui this and blasted him, declaring the planet as his. Elsewhere, up on a rise overlooking the scene, the elite Skrall warrior Stronius, accompanied by a large group of Skrall, observed the battle and announced his plan to attack the Glatorian.

Tahu began to advance onto Bara Magna, but was drawn into a vision of a lava plain where the Ignika confronted him, and devolved him back into a Toa Mata. Tahu was angered by this, but the Ignika told him of the Golden Armor and the message sent by Tren Krom. The mask dispelled the illusion, and created the Golden Armor in front of Tahu and Takanuva. Teridax noticed this and fired at the armor, scattering it across the desert. A piece of the Golden Armor landed at the feet of Gresh after he had used a controlled cyclone to send a half dozen Rahkshi flying. He picked it up, and saw three Skrall with another armor piece. As he pondered over the piece of armor, a Skakdi warrior with a twin-bladed axe came charging toward him. Elsewhere, Nektann had defeated a Glatorian and looked around to see a Rahkshi losing in battle to a native warrior and two villagers. As he approached to help the Rahkshi he batted aside an Agori who got in his away and noticed a piece of golden armor buried in the sand. He picked it up and continued.

The other Toa Nuva began to arrive, with Gali, and Pohatu decimating half a legion of Skakdi. Far above the battle, Mata Nui and Makuta were lighting up the skies, expending all of their energy in their personal battle. Mata Nui fired a bolt of pure energy at Teridax's chest in the same spot as before, causing failures in the Matoran Universe robot's systems. Teridax taunted Mata Nui, saying his new followers did not stand a chance against his forces. The former Great Spirit replied to Teridax that the people of Bara Magna would not surrender, resulting in Teridax resolving to destroy the planet with a blast of gravitic energy.

Gresh created a tornado around the Skrall, took their armor piece and gave his two to Takanuva and Tahu. An entire legion of Rahkshi was advancing rapidly on the three, and Tahu quickly put on the Golden Armor and used it, causing bolts of energy to be released, destroying the Kraata inside the Rahkshi on the battlefield and disabling them. The sudden death of thousands of his Rahkshi was felt by Teridax, who staggered as Mata Nui, with a last desperate effort, shoved him into the path of a fragment of Aqua Magna that split off from the moon. It struck Teridax in the back of the head, crushing the Core Processor and killing the Makuta. The tyrant fell and, with both the Rahkshi and Teridax defeated, the Skakdi and Skrall surrendered to the Glatorian and the Toa.
