I have posted an updated version of FigTree (v1.1.2):

http://tree.bio.ed.ac.uk/software/figtree/

New Features:

This version adds new graphic export formats using the FreeHEP
library. This includes SVG, EPS, PDF and EMF along with raster formats
such as GIF, PNG etc.

If a tree contains 'labels' (numbers such as bootstrap values before
the branch length) then the user is given the opportunity to give
these an informative name.

Thanks,
Andrew

There is a way of doing this but it involves deleting the bootstrap values less than 85 so do it on a copy of your tree:

Open the find panel (command or control F). Select “boostrap" "less than” 85 and press find to select all branches with boostrap < 85.

Then hit the ‘Annotate’ button (or menu), select the “bootstrap” annotation and leave the value box empty. Hit OK.

This will clear all the boostrap annotations < 85 leaving only those greater.

I plan to add an option to make this easier and less permanent.
