A couple of thoughts............
I would advise keeping a journal for a while to see if you can identify any triggers to the seizures. One person I know did so, and realized that prior to each seizure, her dog had eaten a basted bone. I would keep track of time of day, how long after eating and what, activities, how long the seizure lasted, etc.
I would definitely see a neurologist - Dr Daryl Hart at South Paws in FFX is wonderful.
I'm sure there's a yahoo group for owners of dogs having seizures - you could search yahoogroups for one, or check out
www.onibasu.com under k9nutrition for any posts on seizures - great list, lots of knowledgeable people.
I would think that the separation anxiety could definitely trigger seizures - have you ever seen a behaviorist about the separation anxiety? It's always been my understanding that crating is one of the worst things to do in cases of separation anxiety.........
