This is usually a sign that there's something not quite right about your dt6 file. Perhaps it's not aligned correctly with your anatomical, or something else is not quite right. It might make sense to load your dt6.mat into dtiFiberUI and check that your anatomical is correctly aligned (flip through the different 'background' files), and also maybe try manually creating an ROI in a large tract like corpus callosum and tracing fibers to make sure it produces a sensible result.
