Why does Search Console data vary by method of query?

When I pull impression, click and position data by query, by page, by page then query, or by query then page, the result is very different.

I notice when I pull by page then query or by query then page, the data is substantially lower than when I pull by just query or page. 

Can someone explain this?

That's probably due to Google's limit of 5000 rows per query. If you split by both page and query, there would be some many rows that Google doesn't return them all, so the totals are lower. Unfortunately, we have no control over this.

I was wondering about that.
Is there a way to restrict max queries per page or pages per query or start query at row 5001 and do incremental batches of 5000?

No, Google doesn't allow any workarounds like that.
