Well, that's partially true.
When the AutoKey main menu is open any changes you make are
"saved" in memory. When you select Save from the main menu bar
they are saved/take effect. (Ctrl+s works the same as selecting
Save on the menu.)
By default, when you close the Main menu without saving I think they are lost. You can fix that by selecting Settings->Configure AutoKey->Automatically save changes without confirmation. If you select that, then your changes will be saved when you close the Main AutoKey window. While the window is still open, they will not be saved/take effect sooner unless you select Save from the main menu bar.
If someone has a better idea for how this should work, feel free
to open a detailed enhancement issue here:
https://github.com/autokey/autokey/issues , but be aware that
there are no confirmed active developers ATM, so don't hold your
breath.

If you press and hold the modifier keys and then press the regular key, the hotkey is set correctly. Selecting just the modifier keys first does not work as you noted.
FYI: Although the documentation for some other apps conflate the
Super and Meta keys, they are in fact separate keys although many
keyboards do not have a Meta key defined by default in their
layouts. The Super key is the Windows key on most keyboards. Some
people map Meta to one of their Alt keys, but doing that is a
separate discussion. The Hyper key is unmapped by default as well.

I am able to run the scripts with the auto-key-run command, but when I am using the autokey UI and click set hotkey, it doesen't pick up my key preses. I have already reinstalled the software, but same issue. I am on ubuntu linux --
