How can I configure AutoControl to stop working when I use the Win key (or any other like Alt or Control) ?

I mean while the Win key is pressed, and then work again when the key is released.

You must add the WIN key to the trigger and set its state to "Released".
For example, the following trigger will fire its action when F1 is pressed and WIN is not being held down.

Mmm...   ok. But for some reason the software I use ( https://corz.org/windows/software/accessories/KDE-resizing-moving-for-Windows.php ) still doesn't work with that either. It uses 'Win + drag Right mouse button' to resize the window...

In order to prevent mouse gestures from working when WIN is held down, you must customize the "Perform with" setting found in "Options > Mouse Gestures".
You must choose "Other" in that field, and then enter the trigger for starting and ending a gesture.
It should look like this:

Argh, but now Chrome's right click context menu doesn't show up...

It seems to be solved after setting the Right button in the 'Begin Gesture' to "Override: Simple"

Yes, that detail is important.
In "Begin gesture" the override must be "Simple".
In "End gesture" the override must be "No".
