Using r.covar in processing toolbox in QGIS I calculated the multi-colinearity of raster data (environmental data), I got the result but in some places it has written nan. Why is it so?

Either your Gran lives there...or those cells don't contain data.
Check the inputs, and set a missing data value (typically something like -9999).

Sir, I didn't actually get you.  how to check that and how to put the missing value? I mean where?

Looking at the documentation

Shows that NaN values are a product of missing data or 0s.

The output is telling you it cannot calculate for those cells because of that.

Nan is also a colloquial term for Grandmother...sorry about the joke.
