Yes, if literally the only difference in the mesh file is an addition of extra labeled sets, you should be fine. Partitioning should carry through identically, and so checkpoint files should be valid.
The one gotcha I can think of would be that changing the material property sets (material_id argument to the extrude function in Watershed Workflow) would break checkpoint files. But if you’re just adding or removing “extra” labeled sets that are used for
boundary conditions or sources or whatever, you should be fine.
