Flags added to deploy.rb

I added flags to deploy.rb so you can deploy just one application instead of all of them. Saves time and keeps Glassfish from running out of memory in development mode.

usage from the ATHENa directory

ruby ../utilityscript/deploy.rb --tix

ruby ../utilityscript/deploy.rb --all
