Cloud ASHS failing on partial T2 slab

Good Afternoon! 

I am learning ASHS. Eventually I want to run ASHS locally. I have been trying to use cloud ASHS for my T2 partial hippocampus acquisition (resolution=0.4x0.4x2 mm; dimensions = 448, 448, 30). I include the defaced full head MPRAGE acquisition (resolution=1x1x1 mm; dimensions= 211, 256, 256) as the additional image.  When I examine the images they seem aligned. But even the stage one registration does not look correct. I am including screenshot of both left and right hippocampus. 

I have also tried registering the mprage to partial slab using ITK snap (mprage as the moving image) and the issue was not resolved. Any ideas what could be wrong?
