Christian just helped me with this, so I am posting this for all to see the solution. No need to reply to me.
I was using an old version of Archaeopteryx (jar file) which ran without a configuration file. When I would open the Nexus file containing MrBayes data, the program rounded the branch support values to one significant digit.
I wanted to use three significant digits instead. This is what Christian told me to do, and it worked.
I downloaded the latest version of Archaeopteryx, together with the configuration file. I put them into the same directory. When I opened the MrBayes file, it now showed two significant digits for the support values.
There is a line in the program: confidence_value_digits: The default is 2. I edited that to 3. Now when I open the MrBayes file the support numbers are displayed to three significant digits.
