Hello GLM users. We (Luke Winslow and Jordan Read) have been working on 'glmtools' (formerly, rGLM) for a while now, and would like to share our progress in case others find these tools useful. We are also always interested in feedback on the existing functionality and recommendations for additional things to include. And anyone else interested in contributed code is welcome to join this development effort.

At present, glmtools includes:
  • basic heatmap plotting functionality (as depth from surface or as elevation)
  • depth/elevation subsetting of GLM temperature outputs (relative to the surface or relative to the bottom of the lake
  • reading and modifying parameters in the glm.nml file (see set_nml and get_nml_value for example)
  • field measurement comparisons (see compare_to_field)
  • Lake Analyzer file creation, and the ability to run these files on a remote web server that hosts LA matlab (in case you don't have matlab locally)
  • Also, interactions with the rLakeAnalyzer R package (the R version of Lake Analyzer)

All of these functions are documented and example data is provided as part of the R package.

Instructions for installing glmtools can be found here: https://github.com/GLEON/glmtools, as well as a more detailed list of the functions available.

Let us know if you have any feedback or questions!

Diego, thanks for sending on that example doe.

Carolina, could you please describe the issue you are having? Have you seen Diego's example? There are also examples included in the R package if you install it, which you can access by running "?run_glm" at the R command line.

Thanks Winslow, I got it.
For now, I would like to know about the aed2, because I didn't see the file inside of GLMr and I want to run it.

I tried to run the water quality parameters with the fabm through the glm2.nml, however it didn't work.

How are the development of aed2 in this new version of glm?

aed2 is compiled as part of GLM, so you will not see it as different function or file. You may want to share your glm2.nml file with others here if you are having trouble running aed2.

So, isn't it necessary to set up aed2?
And the calibration of parameters? How happens?

When GLMr runs, shows warning that "cannot open file aed2.nml" like if it doesn't exist, understand?

Hi Carolina,

Yes, you need a properly formatted aed2.nml file to use aed2. If you want to start with a working example, you can find them here
http://aed.see.uwa.edu.au/research/models/GLM/Pages/download_bin.php

Under glm_2.0.0beta7_examples.zip. You will need to enter your email address first.

I have confirmed that both the coldlake and warmlake examples work. Example:
> run_glm('d:/coldlake/aed2')
> run_glm('d:/warmlake/aed2')

What about water quality variables reading in depth by R? Are there any available functions to work with aed2 in R?

Carolina,

See the sim_vars and get_var functions in glmtools.
