The entries in the options menu make it very easy to turn this off of course.
Incidentally, what the March 9 manual says about this isn't exactly correct:

Problem: Under Options-->Customize Emacs, there is no menu entry: Specific Options.
(I wouldn't even have noticed such things a few years ago, because I used to have a long Preferences.el Aquamacs has become so nearly perfect that I no longer do.)

It's not a right thing, but I also can't reproduce it. Starting Aquamacs without customizations (Help/Diagnose menu), text buffers have Wrap enabled, but not auto-fill-mode.

Not sure what's going on here.
I have the menu entry Options / Customize Aquamacs / Specific Option (singular) right there.
I suspect you have a much more fundamental problem with your installation, if this is missing, but a "Customize Emacs" (rather than Aquamacs) exists. Check your *Messages*, and make sure it's the right Aquamacs version you're starting.
