Does Apydia overwrite the destination directory?

I'm wondering, does Apydia overwrite the output destination
directory? Or is this some other problem? I make changes to my
package, update site-packages, and the changes are not reflected in
the Apydia output. Is there something non-Apydia I'm doing wrong here?
