The Beacon control only affects the Beacon transmission; it doesn't affect
messaging.
For messaging, in the message thread view, in the bottom, there's a
button "Transmit using:" which can be toggled between TNC, Network
(Internet/APRS-IS), and Automatic (it'll figure out which works).
But that does nothign about the reception channel - it will accept message
from either the TNC or Internet, based on the assumption that the primary
goal is to receive the message.
Below the received message you can see the path the message was received
from. It might say "RX via Net: 1, TNC: 1" when 1 copy has been received
from both TNC and Network. So even if it happens to come faster via the
Internet notification channel, you'll know if it was received via TNC as
well.
If it's not received from a TNC at all (there's no TNC: 1), then it might
be that there's no transmit-capable iGate coverage, or something's
bugging. Perhaps you can also check the raw packets in the TNC view to see
whether the received message appears there or not.
