(...)MANUAL INPUTS:Mandatory input parameters to start the interactive interface withoutanvi'o databases.--manual-mode Using this flag, you can run the interactive interfacein an ad hoc manner using input files you curatedinstead of standard output files generated by ananvi'o run. In the manual mode you will be asked toprovide a profile database. In this mode a profiledatabase is only used to store 'state' of theinteractive interface so you can reload your visualsettings when you re-analyze the same files again. Ifthe profile database you provide does not exist, anvi'o will create an empty one for you.-f FASTA, --fasta-file FASTAA FASTA-formatted input file-d VIEW_DATA, --view-data VIEW_DATAA TAB-delimited file for view data-t NEWICK, --tree NEWICKNEWICK formatted tree structure--items-order COMMA_SEPARATED_FILEComma seperated file that contains order of leaves,You may want to use this if you want to order yourleaves but do not want to display tree in the middle.(...)
(..)DEFAULT INPUTS:The interative interface can be started with and without anvi'odatabases. The default use assumes you have your profile and contigsdatabase, however, it is also possible to start the interface using ad hocinput files. See 'MANUAL INPUT' section for required parameters.-p PROFILE_DB, --profile-db PROFILE_DBAnvi'o profile database-c CONTIGS_DB, --contigs-db CONTIGS_DBAnvi'o contigs database generated by 'anvi-gen-contigs'-s SAMPLES_DB, --samples-information-db SAMPLES_DBSamples information database generated by 'anvi-gen-samples-info-database'-C COLLECTION_NAME, --collection-name COLLECTION_NAMEIf you have a collection in your profile database, youcan use this flag to start the interactive interfacewith a tree showing your bins in your collection, instead of each split. This is very useful when youhave imported your external binning results intoanvi'o, and want to see the distribution of your binsacross samples. In these cases anvi'o will clusteryour bins and based on multiple metrics. Because thisparticular clustering will be done on the fly withinanvi'o interactive class, you get to define adisntance metric and a linkage method using --linkageand --distance parameters if you want!(...)

Hierarchical clustering results are necessary for comprehensive visualization, and human guided binning, therefore, by default, anvi’o attempts to cluster your contigs using default configurations. You can skip this step by using--skip-hierarchical-clusteringflag. But even if you don’t skip it, anvi’o will skip it for you if you have more than 20,000 splits, since the computational complexity of this process will get less and less feasible with increasing number of splits.
