timeout errors

How is the best way to handle timeout errors? I have two components inside a loop of around a 100 samples and I get a lot of "[ERROR] Some output files not found after timeout".
Should I try a sleep in between components??

So the error was that in a QuickBash instance I forgot to create the out output ....
