Is the front panel supposed to sit on top (against) the switches?

I think the answer to your question is Yes,
On mine the front panel sits all the way down on the switch's and about four or five treads from the switches are visible.

On the Pro version, my panel does sit right on the switches.

Hi.

In my case, I designed front panel following the original and this one finish just where the switch lever starts. The threaded sits flush with the panel.

A photo would be best to see if your front panel is correct.  Also, you should tell us what version of the kit you have.

Here is a photo of the front panel  correctly seated on the Experimenter version:
