I have inquiry  in regard to doing analysis for Affymetrix Clariom D files using ALT analysis , but I'm facing problem downloading the libraries from Affymetrix website . Any suggestion ?!

Hi Deema,

We haven't worked with new Affymetrix profiles since about 2013, so we don't have good experience there. In principle, AltAnalyze should work with the platform if you provide to it the correct CDF or PGF files from Affymetrix, but we don't store those on our server like we do for the platforms explicitly listed in the software. The Cariom D may be the same as the Mouse Transcriptome Array (MTA) or Human Transcriptome Array (HTA), which are supported in the software if you selected the vendor Affymetrix and the platform as Junction HTA 2.0 Array (they just may have branded it differently). Let me know if that works.
