Sounds like my story "Over the Line," available at my fanfic page:

There's one at:
http://www.geocities.com/Area51/Station/7262/dsraped.html
I just found out about it today, because the archivist asked to include "Ghosts"
and "The Man Who Traveled in Elephants" (pauses to glare at Shannon, who is
supposed to be his FRIEND ;).
I said yes, of course. I don't know how fast they work, so if you're interested
you can find these on my web site. The url is at the bottom of this message.

It's not that I'm slipping in my opinion of Fox Mulder. I've decided that if my
sister is going to work in the FBI, I would rather have him by her side than
about 90 percent of the guys I could name. He's laid down his life for her, I
appreciate that in a prick. --Bill Scully, jr., "By Her Side: That Voice" by

Don't even get me started about that one... :-(

I realized I didn't answer the first part of your question ... Some of
the stories listed below may be available at other sites, but these
are the ones I know of.
Two other M/S rape stories:
-- The "Coffee" series by RocketMan, available at her website:
http://www.geocities.com/Area51/Shire/5007 (In this one, Mulder has
been drugged.)
-- "With or Without Consent," by Noelle Lundgren, at Gossamer. (VERY
dark storyline; several sequels, by the original author and others.)
Stories where Scully is raped by someone else:
-- "The Terror of Night," by Corinne Hansen, at Gossamer.
-- "Beyond Fragile" by Leyla Harrison, at her website:
http://www.geocities.com/Area51/Vault/1377/fanfic.html
-- "Faultlines," by Jocelyn Tomkinson, at Gossamer.
Stories where Mulder is raped:
-- "The Price of Empathy" and "The Price of Reality," by Dx, at
Gossamer.
-- "Cruel and Unusual Punishment," by P.C. Rasmussen, at The Annex and
MTA. (Raped by a woman in this one.)
-- "Mistress," by Amperage (a relatively small part of a novel-length
story), at Gossamer and The Annex.
-- "Caged Fox," by Kathleen Brown (again, a relatively small part of a
long story), at Gossamer, MTA, and The Annex.
Check MTA (MulderTorture Anonymous) for more ...
I think Ten might have written it, but that's an uncertain guess at best.
As for the rape topic, if that's what you're interested, you can go and do a
search at gossamer on that subject.

"The Sound of Windchimes" is available at Gossamer.
Try Shalimar's "Dark Slide of Ecstasy".

ITA, I finally sat down to read it because it's on EVERYONE's best ever list
and was totally offended. I went away right about at the place it raped
her...I assume she forgave him, or does she get to rape him next? I'm not a
panty waist I've read quite a few fics that I enjoy where there is
'miscommunication' about how rough Scully likes it, ie, Shannon's(props, BTW,
I liked it) and am not offended, I actually find HeavyHandedMulder to be in
character, but that....I think I saw that on a soap opera once:I was just so
amazed because I love Sarah's ensightful reviews of the show, who woulda
thunk what lurked underneath?------bugs--->

And now let me PUBLICLY apologize for my grave offense against
Brandon! All these stories just get mixed up in my mind ... <g>
You know I love you, sweetie ...

Aw....you're so nice to me. I shouldn't have ever doubted you.
It must have been the LSD in the water supply. Yeah, that's it.... ;)
Try Invisigoth too's Ravages of the Spirit. Its not finished yet, but what
is finished is very good. It deal's with Mulder's recovery from being
raped. It can be found at Mulder Torture Anonymous
