have you encountered this problem? is the effect obvious or just sometimes
strange sounding and hard to track down?

a) audio recordings start at successively delayed positions (e.g. the first
recording will be 50ms late, the second 100ms late, the third 150...)
b) audio recordings will be "time stretched" over their length so even if
you sync the start of the recording to the first beat of the song, later
beats will be around 10-15ms/minute late.
It's a bit lame, but not the end of the world, after all 48kHz gives better
bandwidth that 44.1. Just make sure that when you've done your final 48kHz
mixdown you use a good prog to convert it to 44.1 (Wavelab, SoundForge,
CoolEdit Pro etc).

Well, having sample position - input isn't going to help much. You want to
synchronise to tracks that are already recorded. Sample position - output is
the correct setting. Record a 30 second blank track before you record
anything else, as this forces cubase to synchronise to audio before you have
even put anything down.
