Try holding your thumb over the bowl of the empty pipe to seal it off.
Then, draw through the pipe. If it whistles, it's possibly a gap in the
mortise and tenon. That'd be a heck of a gap, still it's good to
eliminate the basic stuff first.
Otherwise, if it whistles when you draw air through the empty pipe, it's
probably a misalignment problem or a large gap between the end of the
tenon and the bottom of the mortise. The pipe should pass a cleaner all
the way from the bit to the bowl. If it doesn't, mark how far into the
stem the cleaner will pass, then pull it out and compare it to the stem
and shank. That should give you a good idea of where the problem is.
If it only whistles when there is tobacco in the bowl, it might be that
a bit of tobacco is obstructing the air hole in the bottom of the bowl.
Try running a pipe cleaner through the bit all the way to the bowl or
use the rod part of a czech tool to clear the airway from the bowl.

Take the stem off the pipe and draw through it. If it whistles,
there's an obstruction in the stem causing the whistle, and it should
be removed.

As a previous poster suggested, perhaps you could wrap yourself in
teflon tape and see if that corrects your problem too ;-)

to possibly fix the problem. Instead I would recommend scrapping the
tenon with a small amount of beeswax which would form a more air tight
seal and is easily removed. In passing, beeswax is excellent for loose
stems and for tight stems, it works both ways. Even though you say
you've cleaned the shank and stem perhaps it might help if you used a
round jewlers file inside the stem? Just a thought.

just ream that pipe, stem as well as bowl, and it will become a great
non-whistling part of your pipe stable.
