FreeDos Protected mode software

I have tried to install win 3.11 on to aFreeDos prtition and all it says is
:-

Cannot run windows while the currently installed protected mode software is
running.

Quit the protected-mode software, and then try again.

But I have done this on a FAT 32 partition - I wonder if that is the
problem - or if not what is the protected mode software initialised by
FreeDos in the config.sys/Autoexec.bat?
