Should I be concerned that the watch is "defective" or I am being too anal?
I probably wouldn't care if it were a throw-away watch but, at least for me,
$350 is a lot of money to pay for a watch so I want it as "perfect" as
possible.

Sometimes the problem may be the dial, not really visible with the naked
eye but eventually deteriorates with the second hand.

In the store, I studied the second-hand movement of a number of high-end
watches by Tissot, Swiss Army, and so forth, and a large number of them are
similarly misaligned. My friend's Tissot watch also has a misalignment on
the second-hand.
While I would prefer that the second-hand be properly aligned to the marker on
each 1s increment, I'm not as troubled by it since it is far too apparent that
this is something that you expect and just have to live with. It is not an
issue of whether the watch is inexpensive or high-end either from my study.
I was concerned that this might be a minor defect with my particular watch but
this is clearly not the case.
It is unlikely that the watch company would fix such a "defect" under warranty
since it is doubtful it is considered a legitimate defect.
Most people probably don't notice and don't care. If it is not really a
defect, then I'm not going to be bothered by it.
