Years ago I had tenants that had two male cats (without my knowledge). To
make a long story short they "marked" everything within two feet of the
floor including the floor. What a mess! This is what I did to get rid of the
smell.
Rip up the carpets. Make a bucket of chlorine bleach and water 50/50 and
wash down the floor and walls. When that dries, polyurethane the floor. Put
down new carpets and you're ready to go.
The next tenant that moved in to the apartment was allergic to cats and he
never complained and stayed there for over three years.

By polyurethane I am assuming some sort of penetrating finish, right, not
just a topping? Something like a poly-based stain?

One of the best things for killing animal smells is an enzymatic
cleaner, like Nature's Miracle, which is sold in pet supply stores. You
can add that to your rug cleaner, but generally speaking, you put it on
the carpet and let it sit and work for a while (don't have the
directions in front of me). A black light will show you if there are
urine stains in the carpet that you can't see. These are also available
in pet supply stores.
The smell may be inside the walls, and then I don't know what you can do
about that because I don't think even a primer like Kilz will help
rotting rodent...
