Well, you don't say what type of roof you have...but if it's an asphalt
strip shingle, then you just replace the damaged ones with new ones.
Come to think of it, you'd do the same with most type roofs. That, or
hire a roofer. Tom
Remove the screws - get a tube of clear silicone caulking and fill the
holes. If it is dirty around the holes - make a solution of 10% bleach
and 90% water - brush the area lightly and lightly hose it off. You will
not see the repair.
Just don't do what the boneheads did who moved my dish on my flat tar
roof. Silicon seal and tar don't mix, and I had the leaks to prove
it.

As a person who does 150-200 roof repairs per year, I will
have to disagree most heartily with this advice. Many of the
repairs that I do on asphalt shingle roofs have already been
repaired with silicone. I then have to remove the silicone
and clean the area, then install a caulk that is compatible
with asphalt. A couple of these are Geocell 2300 Tripolymer
sealant and PL2000 urethane sealant, found at roofing supply
stores (Not HD or Lowes).
I have told my crew that I will fire anyone that I find on a
roof with a tube of silicone, because of the liability that
the use of this stuff places on my company.
Silicone has many uses, but none of them are on a roof.
If you have a metal roof, NP-1 is the way to go.
Concrete or clay tile, NP-1 or Geocell.
NOTE: Flexseal is forsale in many places, and claims to be
compatible with asphalt, but in my experience it is not. My
roofing supply now refuses to carry it due to this problem.
