How am I supposed to get back into the Flaming Fist HQ unnoticed to get into
Duke Eltan's office? Going through the front gets the attention of two
guards and I cannot find any secret entrances. Is the entrance in through
the sewers? Or somewhere else? Just a location or hint of a location would
be greatly appreciated. Thanks.

You cannot. The party has to deal with the guards (there are
more than two), one way or another.

Or cast invinsibility on the main charachter and let him go in alone. On
the way out he can just run past the guards (Hast or hoots of Speed). If
playing a Paladin it's a good tactic instead of killing a lot of (more or
less) inocent guards. That's if you want to act true to your alignment.
And who wouldn't?

But IIRC (it's been a while since BG1) you have to kill one guard, when
you enter the HQ. But (once again) IIRC he is one of the bad guys. (If
not, I'm sure someone will correct me.) After that you can let just the
main character enter to second floor.

Improved Invisibility on two characters worked great for me. Make sure
whoever you use this spell on has enough strength to carry the body out (in
other words, if you send in Imoen, send someone with her). I cast this
spell prior to fighting with the Flaming Fists standing outside the door and
hid the rest of my party somewhere else. This way we didn't take the 10
point rep loss for killing those flaming fist guys.
