As I see it, Sidious actions in the last part of the movie are either plain
stupid, a major plot hole... OR a sign that he is NOT the same person as
Palpatine.
It's as simple as this:
Palpy's objective is to rid Valorum of the little power he still has and to
be elected chancellor. Am I right?
Sidious is the character that helps the trade fed. to invade Naboo. This in
turn leads to the opportunity for Palpy to convince Amidala to vote Valorum
out of the chalncellorship. Right!?
What we are lead to believe in the plot is that Palpy and Sidious are one
and a same person, and that Palpy - as Sidious - arranges for the whole
chain of events that lead to the take-over.
BUT... Why, when Palpatine has gained the power he wants, does he, IF HE IS
SIDIOUS, care about what happens on Naboo and what happens with the
princess??? Why does he risk his the life of his only apprentice in a
meaningless battle on the insignificant planet of Naboo??
Why does he do all this, when he has already reached his goal; the
leadership of the senate?
And furthermore... Why does he hunt the princess??? Why does he send DM to
track her down? ...IF his objective is to get her to Couruscant to vote
against Valorum?? Why wouldn't he have DM retrieve her to safety? Maybe that
was DMs true objective, but if so, we are not told. It sure seems like DM is
out to nail her...
With his light-staff, that is. ;o)
Personally I hope all this is not only plot-holes, bu I fear that they are.
I still think that Palpy and Darth S are the same, but You have to agree
that the story really, in a way, leads to a different conclusion...?

Simply answering your questions... you raise some good issues
When the Queen decided to return to Naboo, Palpy had merely won nomination,
he had not been elected Chancellor (we presume) until the battle of Naboo
had been decided. He certainly had no use for the queen anymore, she'd done
her part by calling for the vote of no confidence.
So maybe he just wanted to get rid of her... I dunno, she was somewhat less
predictable and naive as he figured. However, this is a good point of
contention. I think it has to be pointed out that the election was not over
when she chose to return. Perhaps the Jedi were simply too close... Qui-Gon
mentioned several times that the situation was not what it seems. He may
have figured he could wipe out the only people who might be able to piece
things together.
Her death in a war on Naboo might gain a greater sympathy vote, I don't know
what he was thinking.
I think that GL is treating this trilogy as a "new" trilogy. What else
would explain that us old SW fans know immediately about the Palp/Sid
connections but newbies will have this plot twist uncovered for them later.
Many of my friends who weren't really into "SW classic" don't know who the
Phantom Menace was, or they think it was Maul... So the Palp/Sidious
connection is meant to be a mystery to new fans, but for us I suppose there
will have to be deeper intrigue unfolding in Episode II. Again, I don't
know.

1. He believed that DM would triumph over the Jedi, otherwise he wouldn't
