Everything you did so far is good. When you get 2nd (but incomplete payment)
go to Receipts - Say that the invoice was for $200. Click off the negative #,
ex. $50. Next to the invoice for $200, "tab" into the "amount" box (do not
click off amount) and enter $150 (the check is for $100) The total receipt
should show $100 ($50 credit and 150 towards the invoice = $100 deposit. Your
balance should be $50.
Make sure that when you enter the prepayment, that you left the GL account
(next to the description column) as the Accounts Payable GL#, not a sales
income account.

My suggestion wont produce a single invoice by itself but will provide all
invoices to a customer.
Go to (on the menu bar) [Reports] [Accounts Receivable]. Select Aged
Receivables. Click on the [Screen] button to display to screen till you get
this the way you want.
In the Aged Receivable dialog box notice where you select a particular customer
or a range of customers by filling in both the from and to portions of Customer
ID. You can also print a group of customers by selecting a particular Customer
Type you may have.
Click on the Fields tab. From here you can select additional fields to display
like Invoice Date, Invoice Amount, Total Payments on invoice. Click the [Move]
button to place this information after the invoice number. The resultant
report will show each invoice #, the date of the invoice, the original amount
of the invoice, the amount of payments received against this invoice followed
by the remaining amount due spread against 30/60/90. You can remove the
30/60/90 fields if you don't want to show them. Select the Format tab and set
up the printer for landscape printing if all information will not fit.
Once you have the report displayed the way you want don't forget to save it.
Note that PT does not automatically apply payments. If you use the prepayment
feature on the receipts screen you will have to go back and edit that receipt
(display the customers ledger, scroll down to the prepayment, click enter,
deselect prepayment, select invoices tab, apply payment to invoices, save) to
apply against an invoice. Either that or create another receipt that applys
the prepayment to the invoice.
Using Aged Receivables has the added benefit of not only providing the customer
with what invoices are due and how much but also how old they are. It may
encourage them to get a payment in. Similar fields are available when
modifying a statement. (Click on the Design button instead of Screen)
