Transparency and Transmit AOV

Hi Guys, I'm just moving to Maya 2017 and Arnold 5, so forgive me if I'm missing something obvious.

My issue right now is trying to get mattes from objects through transparency and/or transmission, preferably using AOVs instead of creating a new render layer, this is to be used in eyes through eyeglasses, or eyeballs through corneas.

I'm using the last version of alShaders-win-2.0.0b2-ai5.0.1.0   but I'm using Arnold core 5.0.1.2.

So I have two questions:

1 -  Transparency seems to be not working, as it was doing in Arnold 4, I saw that this was a known bug but is was fix, is this maybe related to the core version I'm using? 

2 -  In alShaders Surface there was this option "Transmit AOV", that I could enable to achieve this, does this has been ported to Arnold 5? It has a different name? If not is there a way to use this through light paths or OSL? or any utility shader plus writeColor?

Hi I'm very sorry transparency is actually working, only the render didn't look they way it was looking in Arnold4 so I got confused, but once I put it in Nuke, it pulled out the matte with the correct transparency, can I have some insight of how this is being achieved?
