to Alignathon
Dear Alignathon collaborators,
Analyses are running! I'm in the thick of moving all the submissions
through the established bits of the analysis pipeline while
simultaneously working to build the remaining outstanding bits of
pipe. My keyboard is clacking, bits are moving, our server room are
heating up. Things are happening.
In addition to doing analysis, I'm also compiling information about
how the Alignathon submissions were generated. Please fill out the
following questions and send them back to me off-list when you have a
moment. Thanks!

Unless the answers are identical, please answer each of the following
for each package where you have submitted a prediction:
1) Please describe your software pipeline generally. Two to three
sentences of high level explanation is sufficient. References to
software will be helpful.
2) Please describe each non-trivial element of your pipeline. A
paragraph is sufficient.
a) Did you use default parameters? If not, please describe the
parameters and provide an explanation for why you used these (i.e.
simulation study, previous research [reference?], experience, etc).
3) Please describe the resources used for each package (e.g. primates,
mammals, flies) you submitted.
a) How many cpus hours used?
b) How many walk clock hours, i.e. how long did the alignment take?
c) What was the peak memory usage of the pipeline?
d) What resources were used? Specifically, how many cpus, memory of
machine etc.
e) Did you use a batch system (i.e. cluster) used, or use a single
shared memory machine?
4) How many people worked on this submission and how many total person-
hours were expended?
5) Is there any extra information you would like to add?
