Dear all,

Following this discussion in this thread (http://groups.google.com/
group/alignathon/browse_thread/thread/954549c184663602 ) I have
computed alignments for the three simulations (test, Primates,
Mammals) that do not contain alignment blocks that Evolver tagged as
paralogous (see the thread for definition). These "noparalogy"
alignments are available on each package's page:

http://compbio.soe.ucsc.edu/alignathon/test.html
http://compbio.soe.ucsc.edu/alignathon/primate.html
http://compbio.soe.ucsc.edu/alignathon/mammal.html

The download scripts have also been updated to automatically grab,
extract and position the new alignments. There are currently no
evaluations that make use of this information, but hopefully that will
change soon.

Best,

d
