Dear Manager,
This project sounds interesting to me. I am wondering if we can make
submission using existing tools, or we need to develop new tool(s) and
make the submission using that?
Merry Christmas :)

Hi Ani,

Absolutely! If you have an evaluation program, or you know of one,
it's totally fine to write a wrapper for that program in order to
include it in the analysis. This is what we're planning for both
StatSigMA-w and PSAR, both of which were written and published by
other groups but will be valuable additions to our analysis. There's a
bit of an outline on the website at
http://compbio.soe.ucsc.edu/alignathon/details.html
under Analysis Pipeline: Evaluations. Let me know if anything is
unclear or confusing.

Merry Christmas and Happy Holidays, :)

As I re-read your message, it occurs to me you're more interested in
existing *alignment* tools, not evaluation tools. You can tell where
my focus has been the past few weeks :) Existing alignment tools are
also fine.
