In the github wiki for BFSIT 2.x (https://github.com/pmonks/alfresco-bulk-import/wiki/Preparing-the-Source-Content), it is stated:

"Once in-place imported, you must not touch the source directory in any way (including reading it)!"

I understand that of course you cannot tamper with the source files (which after bulk import are part of the Alfresco content store), but what is the issue with reading the source files in the content store?  

How does that adversely affect Alfresco?

Given that you can remove the shadow metadata files (which are not in the content store, but reside in the same directories as the content store), it seems inevitable that content store files that are in-place imported will be read.
