Tracking towards a 1.0 release candidate

I've identified the set of enhancements and bugs that need to be completed before a 1.0 release candidate:

I'm hoping that I can get those checked off fairly rapidly, but I will be working on them only mornings so I can get to science in the afternoons. By the end of summer at the latest, much earlier if someone would like to help out! Many of them are fairly quick fixes. I've mostly neglected cl.ements -- I figure it will be better to get the word out and then people can submit analysis routines to cl.ements, which is much easier than trying to wrap your head around the cl.oquence code base or even cl.egans for the uninitiated.

FYI, I'm probably going to submit a paper about cl.oquence to PPoPP (http://ppopp11.ac.uma.es/tiki-index.php), though its unlikely to be accepted (~20% acceptance rate). I'd like to read reviewer comments about it at least though. It is due August 1, so for at least a week that'll be my mornings instead of coding directly.
